Bike Running But Cold Pipe

Got the bike running, after changing the 'O' Rings, so that's good news. I do have a problem with the Number 2 cylinder, it runs about 45-50 degrees cooler than the other pipes when warming up and idling. I changed the plugs around then changed the leads over from 2 and 3 but it doesn't make any difference. I took the pilot jet out and cleaned it up a gain but that made very little difference.
If I remove the pug caps when idling from cylinders 1,3 or 4 the bike stalls or very nearly stalls. If I remove number 2 plug cap it makes very little difference. I have tried altering the pilot screw but again that makes little difference. I think there must be a passage blocked in the carb body in the pilot system. Anybody got any other idea?
Btw when on the road it runs well revs cleanly.
