I have a 3EN1 and just bought a 3TJ parts bike.
I will put the 3TJ swing arm, rear brakes and rear wheel in the 3EN
I also will use a R6 shock
I know I'll have to make a bushing for the pivot axle
What modifications are needed to compensate for the smaller wheel diameter and the shorter shock?

Tricky.
The 3tj has a physically long shock so people use an extension piece for it
The 3en uses a similar length to the R6 but the bike sits about 25mm shorter.
The 3tj wheel is narrow so it pinches the 160 tyre the result is the diameter is similar to the 3en.

So ... Measure both the rear wheels to find the overall height, divide it by 2 to estimate the height difference on the bike.
Measure the height of the bike to a known point before and after you fit everything up. Have a look at the linkages, I'd guess they're similar, you might have to round off the lower mount on the shock. Fit it all up and change the dog bones to get the height back.
