I'd go for the standard height first and use the shock to raise the tail after that. There's no sense in trying to fix things before you've found a problem.

the R6 shock with adapter shouldn't change the ride height, (that's why you fit the adapter with it )
so standard dog bones are fine unless you WANT to change the ride height

as for forks,
depends on your budget, R6 forks as has been said stick up a bit and iv'e heard of peeps having to adjust (bend) the screen brace to allow for the extra height though not always (but excellent if you can get a good cheep set)

SP forks excellent if you can find some and then get springs to suit your weight and maybe thicker oil

or the standard RR forks new/thicker oil and springs with spacers, again to suit you
and don't forget to add in oil, new seals, dust covers and any bushes you may need once you've got em stripped down
cost me about £165 all in to rebuild my RR forks but the only adjustment i got is to shorten the spacers to adjust the pre-load, or get loner one's to stiffen it up, but their generally on the stiff side anyway so no problem

I think if you left the forks to last so you could look for a different set. If you don't find any then use your RR's because it's not going to cost you so much. I assume the £165 was including a new set of springs, they usually come in around £80-90 so that's half the budget.

Just to to let you know - RR forks are spring and rod forks.
Sp forks are 20mm cartridge type

I've got a 3tj sp that hassles the 'big' boys at track days in the fast group.
It has Maxton forks that are very good although they will re valve standard rr forks too. so saves some cash and messing around with r6 forks.
Ohlins shock but again Maxton will re valve the standard one for you,
I think my bike probably sits a bit low at the back with my fat arse on it but it still goes like fu*k through the corners!
like you said Yamaha got it right first time round.
A steering damper is usefull on the track but not really needed on the road.
I use Bendix track day pads (part no MRR134 trackbikespares on ebay) & they are really good, instant bite no fade & good from cold as well, same sort of price as EBC hh pads too.
I'm tempted with the 600 conversion next year but need to find a good 600 motor first....
