Okay lets go with Occam's Razor.

Assume No 1 is the culprit and the most obvious cause is the float needle and seat or the o-ring on the seat assembly. It only takes a small particle to block the needle from seating correctly and thereby cause flooding.
That problem could also be intermittant.
The new o-rings that you fitted were they genuine or aftermarket?
Yamaha do not sell the o-ring for the float needle seat assembly as a separate part. 3CF-14107-12-00
See the image.

You could:
Swap the float needle and seat assembly from No 1 to No 4.
Now do your running test.
If you are lucky it will be number 4 that is now flooding.

Mmmmmmm.

Could it be the 3EN engine has 3TJ carbs fitted - and hence running too rich?????? Post a picture of the carb bowls!

That's a 1WG engine - there's fins on the head and the oil filter has a housing, it should be a canister type.

But the biggest worry to me is the lack of engine mounts to the frame the 3TJ uses a stressed engine, yours is just suspended from the gearbox. I reckon you might be better off looking for the right engine, or doing a 600 conversion

what he said ^^^^
but i have seen, recently, a thread where someone had the same motor in the tj frame and used the redundant tj top mounts to attach a bracket and secure it to the mounts on the engine just above the oil filter, from the inside of the tj top engine mounts to the outside of the 1wg motor, this should support the front of the motor, as evil said the engine is only hanging from the gear box atm

I bought a caburetor rebuilt kit from K&L (http://www.ebay.com/itm/NEW-YAMAHA-CARB ... d0&vxp=mtr), these are from a fzr 600, but 3he 600 uses almost the same carburetor as fzr 400 3en1, there was just one oring that doesn't work but i find it locally... This kit comes with the float needle, and they close perfectly...
My carbs are differents from the diagram you add (1wg carbs), mine are 3en carb and they don't have 3CF-14107-12-00 oring, there is just the needle against the seat...

thanks! ;)

yeah, it's my biggest worry too, i pretende to do some custom mounts, but i just hate to have that engine on a 3tj :x ... I prefer go back to stock 3tj engine, but there is no locally available where i live... Would be nice the stock RR engine, but will be even better a SP engine... How hard its to get either.? how much they charge for them.?]

Thanks! ;)

nope they have 3en carbs...

Here some pictures of them, and from rubber boots, now that the carbs are out, i deeply check them, they have lots of cracks on the outside, but there are no cracks on the inside...
