I got really worried because it sounded like something metallic might be in one of the cylinders, despite having covered up the carbs.
Someone on my local forum pointed out it could be pinging, and I noticed next time I ran the bike the sound only started once I backed the choke off.
Is it possible to tweak the pilot screws without taking everything back off? What kind of weird and wonderful tool can do this?
Yeah sounds like pinging, can happen easily off idle. Firstly, find out what the pilot screws are set at (count the tunrs when winding in). 2.25 turns should sort it, if they were already at that, increase them to 2.5 turns out. You might need to adjust your idle speed after this.

By far the easiest way to adjust them is to take the carbs off, I think it's quicker...

r u running standard needles with this set up? iv got a 92 uk spec nc30 with nc35 carbs full hrc carb kit, hrc air box & air tray, iv scraped the sub air cleaner & hoses all together and have a small k&n crank case filter on it, iv allso modifyed my standard filter to run in the hrc box, just cut the paper eliment out, you can leave it at that but iv put some very free flowing foam in cos i use it on the road, im running 148/150 mj, the "b" needles on the middle grove, hrc slide springs, emulsion tubes & vell stacks, this is the best set up iv tryed, (& iv tryed a lot) as in it has no real flat spots now & it pulls cleanly from about 4000rpm to red line, the only down side is fuel consumption, its gone from 110 miles to a tank down to around 60. this is riding it prety hard but it isent realy practical, if it was a track bike then i wouldent mind but i use it on the road so ill have to find another set up, i allso run nc35 cams and a full tyga system, power is now up to just under 67bhp.
i think rick oliver sells hrc rep needles, why dont you give him a call as it sounds like the needles are the probolem, the good thing is you dont have to take the carbs off to change them so you can experiment a bit with profiles and needle position with out to much hassle. allso if you do take the carbs on and off quite a bit you will find the nc35 carb rubers make them a lot easyer to get on and they are cheep & redily avalible, hope this helps.
