Have you fitted your cans yet? When i fitted my single system, the pipework was fouling my swinger and my chain was very close too, but once i had mounted my can on the hanger, the system moved slightly clearing everything. Also bare in mind when you compress you rear shock that should drop the system an inch or too.

i've fitted the cans.. but i figured it would be ok when the shock was compressed.... but wanted to check i hadn't fitted something incorrectly..
