Whats the best way to repair/get rid of the dig marks in side case prior to spraying?

Dig marks?
You mean scrapes/gouges from 'going down the road'?

You'll need to clean them thoroughly, then they can be filled with some 'metal' epoxy (like JB Weld).
Once fully hardened, you can then blend it back to the original shape/contours before painting.
